Let's not focus on the Catholic Church, because my suggestion would apply to all non-profits, not merely religious ones.
The simple truth is that relying upon these institutions to provide basic care, be it health care, or affordable shelter, or access to clean water and healthy food, is fundamentally absurd. That the need for these groups exists is living proof that the system is broken, and needs to be improved. I have yet to hear a single reason why every person in North America shouldn't have a right to clean water, healthy food, health care and reasonably affordable shelter. Such improvements are literally the only good reason for having governments. The idea that we should encourage the growth of industries reliant upon voluntary donations is absurd - these problems must be solved by issuing certain guarantees, ala FDRs suggested expansion of the Bill of Rights.
That is really the issue I have here. Why are we acting as if food and health care and shelter should be the imperative of private actors? These are our responsibilities as a society, not as individuals. Enabling even more reliance upon private actors is a terrible idea, not only because it is ineffective (Catholic hospitals aren't fixing American health care) but because it removes democratic control of where our money is going.
These issues will never be effectively dealt with by private charity. The appropriate resources can only be had by government. Important to note is that the Catholic Church - in fact almost all non-profits - agrees with me, at least when it comes to health care: they've been calling for universal healthcare since the 1800s.
