sure at the time they were in decline or up and coming but they still existed, especially timbuktu which was an absolute hub of non-islamic learning. cairo too, which was a nexus point for both directions of influence and trade. then you have the universities in tunisia. on top of that you just have muslim scholars in general who didn't necessarily work for universities.
there was no lack of learning centers in the muslim world when the mongols finished their business.
